Title: PortalBlocks.php - Seperate template from source?

Curious, is there a reason that all the templating is done in PortalBlocks.php instead of a file like PortalBlocks.template.php and is called while loading SP?

It feels weird redirecting users to a source file to make minor alterations to a template.

It was coded in that way in the first place to make it easier for developers. You don't need to work with multiple files and there's no passing variables back and forth. However, it's true that it's not the right way to do it. We are planning to change it, but since it's a fundamental change, it can only be considered for the next major update.
