How I make the standalone change the homepage and portalpage?

Are you asking about the [home] and [portal] menu buttons? Which theme are you using?

I want "Mywebsite.com" to go to "Mywebsite.com/home.html"
And "Mywebsite.com/portal" to go to the portal page

1) You can put your standalone portal page at Mywebsite.com/portal/index.php
2) If you already have a website at Mywebsite.com/home.html, then you can continue to use it there
3) Where is your smf forum located?

It is a bit unusual to have two "home pages" in the same directory, but you can certainly set up your site that way.
3) Mywebsite.com/index.php can go right there.
I assume you've already got SMF's server settings set up the way you need them.
Now, you need to modify your portal standalone file at Mywebsite.com/portal/index.php, following the directions in the portalstandalone file (http://simpleportal.net/index.php?action=docs;area=set_up_standalone_portal)
And also set up SimplePortal's General Settings (http://simpleportal.net/index.php?action=docs;area=general_settings) with the Standalone URL.
